Yes, the trait you select for the "Advanced Match Trait Key for External ID" must be present in the event payload when it reaches Segment. Typically, this means sending it via an identify call. Even if the trait was set previously for a specific user, it needs to be sent again after the destination setting has been configured to use signupId as external ID, so for that user, that the trait is properly recognized and forwarded to Facebook as the external ID.
